Surely must be a bug.
I definitely haven't stolen anything but sometimes when I enter a city I am arrested for stealing and fined £1000

Got a funny feeling that all soul gems in a mage guild even the ones that do not show up red is stealing. That is the only way this could have happened.

1000 is the fine for murder. You might've actually swung at a guard too hard when doing Kvatch or something.
