Uesp has all the ID numbers for the upgrades, just use player.removeitem command for each
Unofficial Oblivion Patch fixes them all, but I would not install that during a running playthrough. So maybe something for a new start.
Why? Does it disable steam achievement or creates more glitches if you already have saves?
So I only would install the UOP for a new playthrough.

it happens even after buying everything and the quest ends, same with the "filled colossal black soul gem" and "echo cave key"
i had an issue with the imperial waterfront house. the quest didn't end after i bought everything. quest marker sends me to the vendor who has nothing to buy for it.
If you want to address the issue relevant to this discussion, see the mod I already linked, https://www.nexusmods.com/oblivionremastered/mods/3632 , that was ignored in favor of the unhelpful UOP conversation. It'll work on a running save using the Retro version per instructions. Thanks.
Glad that this mod exists to fix this specific issue, but have you checked to see if this is also addressed by the UOP via actually installing it, or are you just assuming it doesn't because it doesn't directly list this as a fixed issue?
Reason I ask is because the more I've played, other quest items (like the ones Alun1 mentioned) are getting stuck in my inventory, so it'd be better to install UOP which might address more of these things than just a single standalone mod which only addresses one.
Can you be more specific as to what it affects in the background, and is this a mod that can quickly be toggled on and off with a mod manager without issue? I'm level 38 and would rather not start a new playthrough (yet) just to fix a few relatively minor bugs.
