The proofs are both Crusader and Vestal use holy light as weapon against evil, there must be some good gods lend their power to them. And we have Altar of Light, Holy Fountain and holy water, so there are some good gods exsit in the game.
The fish people also worship their own god, the Fish Idol, probably Dagon.
So the old god we fight against is just one of many gods in game, it is not the only god.
Whether it's a valid explanation or just him being in denial is up for debate, but eh. Ignorance is bliss, as they say.

Well, my guess is that he needs your strong, resilent heroes for some purpose. Either he hopes that you can finally succeed in awakening it - by feeding your lvl-6's to it during the last battle - or he hopes that you will repeatedly fail, and your strong, resilent heroes' bodies will be consumed to fuel its awakening.
All the blood that has been spilled from your "heroes" lands upon the earth, and the earth feed's "It" for the earth is it's egg.
Well, It doesn't matter. An Abomination is whobbly fleshy thing with no true shape like everything else in this world. It's all a collectiv hallunication
The ancestor's hubris awakens the heart of darkness, which is a being sleeping in the bowels of the earth. It is effectively the earth's "heart", and the earth itself is a cosmic being surrounded in an outer shell, much like an egg. The Ancestor, upon realizing his folly, sends the letter to try and get you to stop what he has awakened. When you begin to see the truth behind the world, you see that people are hideous masses of flesh. Whether that's how we truly are, or hallucinations from the darkest dungeon, is up to interpretation. I believe that people really do look like that, and we just don't SEE them as such until the truth is revealed to us. When you finally make it to the heart of darkness, he takes on the form of the ancestor to taunt you and prove his point: we're all mere creations of this great being, that is as of yet unhatched, and the act of attempting to stop the creatures awakening is not only futile, but only has served to accelerate it. When you finally manage to overcome the heart, it is destroyed, but shall return once again. You cannot seemingly "kill it" permanently. Upon the realization that all we're doing is delaying the inevitable, the heir eventually takes his own life, and haunts the grounds in warning. There is only one ancestor, but mans hubris means the cycle is doomed to repeat. The best you can do is hope to delay this things inevitable awakening, and hope you don't wake it up in the process of attempting to do so.
I think the player is actually one of the good gods when interacting with the menu screen, considering how you are able to create new runs and undo the Heart of Darkness's ♥♥♥♥ by pushing a few buttons.
Also, consider what happens when you beat NG+. There is no NG++. The Heart of Darkness does not get any stronger after NG+. This seems odd if your theories are correct.
I think the rabbit hole goes deeper than many of you are implying.
Do you want to see how the game deletes itself after you loose ng+ just to show you end the world?
Essentially, that bloodline is tainted to live in a different world than everyone else. Perhaps the lvl 6 heroes are equally tainted by what they've seen, and join it at well. I get the impression there are other powers present besides the one the Ancestor pursues, like whatever powers the Vestal/Crusader and whatever the fish people worship.
The Shamblers might also be working at cross-purposes, why else would they be taking the Ancestor's artifacts further from the Heir's reach?
