If you have too many class mods do some heroes stop showing up? And what is the limit?
I have several class mods where I have never seen the classes for

Some mods can have requirement of town event to generate class.
I've had campaigns with 80 different classes and they all showed up in the stage coach so I don't think it matters how many you have enabled in this regard. Just check the stage coach every week and you'll see them eventually. Course the more custom classes you use the longer it'll take to get them all from the stage coach since the class pool it draws heroes from is bigger.

Yes I understand that as far as it goes, but I have many classes that I consistently get once every two or three weeks, meanwhile I'm on week 50 something and have never seen probably 6 or 7 of them and havent seen an arbalist in 30 days

I am at week 50 and have like 20 class mods.
Still haven't seen a single druid or falconer. I do have items for these classes.
I double checked if deck based is on, it is.

There is something up here.

sorry what does deck based mean?

in the options you can set the hero generation to true random or deck based, which lowers the appear rate of heros you already have.
This is to unsure exactly that: that we get the option to recruit at least one hero of each class

Solved it,
Deck Based Stage Coach is bugged and needs to be turned off.
You find it under options -> Gameplay

Deck-based stagecoach collects a fixed number of each hero and shuffles them into a deck which is dealt to the player over time. Like a deck of cards.

Mod heroes generally don't have deck entries defined and it seems that breaks the deck code.
