Saves are usually like save#### (4 digits)
The path for the saves folder in the steam copy is C:\My Documents\My Games/Borderlands TPS (saves folder is composed of a large number of digits)

If it asks "download or upload", upload your local data to the steam cloud
Be careful, your copied files must be at the right format (save####) and you can't have 2 files with the same name

then my borderlands pre-sequel data is under steamapps, should should I put the whole SaveData folder into the (Borderlands Pre-Sequel) or (Willowgame) which is inside the pre-sequel folder.
I am so sorry I'm getting a bit lost :/

As Jayne said, just copy/paste the saves you want to use, not the whole folder
You can rename them if you don't want to erase your steam saves
