The easiest way to solve your problem is to disable Steam Cloud. Otherwise, you have to find a way to replace your undesireable Steam Cloud data with desireable data.
Try to rename it (format : save####), the ID of the save is still the same and the cloud should not get the erroned one back
It worked for me, I guess it will for you too
Disable Steam Cloud. Go to:
C:\Users\"Your Account"\Documents\my games\Borderlands The Pre-Sequel\WillowGame\SaveData\"And a large number who will indicate your profile number+
Here you will find your save files.
Typically Save0001.sav
Delete this .sav file.
Launch game, play for a sec, then choose "Save and quit", and the game will make a new sav file for you.
Later, when you enable Steam Cloud, you may be asked if you want to upload or download save file, choose upload.
Just a theory that worked for another game.

Steam Cloud serve as a backup, and also serve you if you are playing the same game from several computer.
My suggestion was meant for the game would make a new save file, which would be uploaded to Steam Cloud.
Therefor you must disable Cloud temporary.
