Jack poisoned Wilhelm, and The General Knoxx thing was before TPS and she was on the side of the vault hunters.
Jack is NOT a good guy, scoop a man's eyes out in front of his kids, hire bandits to kill his granny, shoot someone in the head and have the rest of the group killed after he said he would release them all, what he did to Angel, how he deceived the Vault Hunters in first Borderlands and so many more things.
Things were likely not handled in the way they should have been, totally flipping him out but he was damaged goods from the start.

There are no heroes or villains in Borderlands.
The Vault Hunters want to stop Jack from wiping out their friends and planet. They want to stop Jack, but don't really have a plan afterwards. They betrayed Jack, but Jack had already enslaved his daughter before Borderlands: TPS, which shows that Jack isn't this "Do-Gooder" that the theory is implying him to be.
Jack wants to bring order to a planet by killing all the inhabitants. Jack may want to bring order and kill the ones who betrayed him, but he does hurt innocents. He has already enslaved Angel by the beginning of Borderlands 1 and has done Slag testing on innocents like Krieg and Tiny Tina's Parents.

Jack was already planning to commit genocide and wipe out all human life on Pandora, it's the only reason Lillith, Roland and Moxxi turn on him in the first place
2. Mattpat IS right about Jack being a good guy, but so are the Vault Huters. Jack is trying to commit Genocide, the Vault Hunters are keeping chaos.
