Yes, Steam Cloud is activated.
The folder was save protected, but disabling that and synchronizing the game with the cloud didn't changed a thing.
I don't know what you mean with a/v?
I also opened up a ticket at gearbox support. They replied to me, with the best kind of reply I ever got from a customer support :D (completely in the style of Tiny Tina), but unfortunately, their troubleshoots didn't helped either.
I sent them some requested files now for them to look through. Hopefully, they'll find a way to fix the issue. When I know the problem (and solved it), I'll keep you updated!
After everything failed, this was the issue.
My Antivirus/Firewall programm has the option to protect folders from programms it doesn't trust - and Borderlands Pre-Sequel was one of them.
Now my game saves again! :)
...I just hope I can get my skins back... :/
