Think about what sort of man the author is and the sorts of stories he would tend to write and you can probably figure out which choice you'll be rewarded for. I mean, you are a literal hitman with a heart of gold and your buddy is literally the Punisher... Spare them. Your dad is gonna suffer but you can still get the best ending sparing them

It does come off as a little funny how the story works though. The game is great but the story seems a bit unbelievable to me. That everyone seems to have morals and codes and they don't want you to kill anyone but the game is literally a hitman kind of game.

If you go and spare your target but kill everyone else in the level, does that really mean you upheld your honor? It's just a bit silly to me. That being said, my first play-through was to spare everyone.
