That said it is not like Steam verifies game files automatically and there is no update for EU3 so couldn't you just replace the game with the mod so that is what Steam launches? Could make a copy of the game if you want to have it.
Or perhaps renaming the launcher so that is what steam opens? Not sure if it opens the game itself or calls upon eu3.exe as it has been years since I last played EU3.
If that doesn't work try asking in the Paradox forums as it is more active than here.
It allows you access to the steam overlay but not time.
If you care about that, you can open the vanilla game launcher in the background to artificially increase the time.
