This is not the same as the paintbrushes / buckets that are permemently attached to the messenger shrines, which are always present and can only be used in one specific location.
The purpose of the stand-alone paintbuckets is to provide an in universe explanation of where all the /other/ QR codes that you see in the game appear. There is also an easter egg if you use one of them in conjuection with a recorder puzzle (the buckets always appear in the hub levels, but they can pass through the purple barriers without issue).
