You'll have to copy the designs manually anywhere that isn't flat enough to accomodate the template precisely.
only fix would be to leave more space between levels when u make ur intersections
Edit: Make your slopes much longer than needed in the editor. I would go a couple of units past the point when it stoppped giving me the "Slope too steep" message for the flat editor ground and this seemed to help for the uneven game ground.
Hopefully a better slope tollerence can be patched in. Initially I was upset about having to make my intersestion larger because of all the wasted space it seemed to create, but then I rememebered that this is not Simcity2013 and there is a lot more space to waste.
