Game Updates(?): TMPE Settings will not Save, Mod Dissappears from In-game Menu but not Workshop, Mod Breaks?
So for the last few days, I haven't been able to save any TMPE configurations (timed lights, priority signs, lane arrows, etc.) when I save the game. If I save the game and reopen the file, all of that stuff that I spent so much time setting up is gone -- as if I just downloaded the mod. I am using TMPE 11.5.0 EXP (https://steamcommunity.com/sharedfiles/filedetails/?id=1806963141&searchtext=tmpe). I have never had this happen before.

I would just like to say that this started around the 16th of this month, give or take a few days. When I went to open my city, Steam told me the game was updating. So after that finished, I opened the game and find my city in traffic hell.

Not only is TMPE not saving, but the AI has just decided that the most direct routes are non-existent, so it sends the cars out of the way, onto roads that I never intended on handling the amount of traffic they end up receiving. The adjust pathfinding mod (https://steamcommunity.com/sharedfiles/filedetails/?id=1829496988&searchtext=adjust+pathfinding), which I had downloaded just a week or so before this started, and which had worked up until that point, decided to break completely and does absolutely nothing to help me.

The experimental version of the remove crossings 3.0 mod (https://steamcommunity.com/sharedfiles/filedetails/?id=1939169189&searchtext=remove+crosswalks) refuses to show up in my mod library in the game, the stable version (https://steamcommunity.com/sharedfiles/filedetails/?id=1934023593&searchtext=remove+crosswalks) has decided to remove every single crosswalk that ever existed, and overall the game has just become a vexing nightmare. I don't know what is going on, and I scoured the discussion forums here and on the mods themselves and found nothing to help me.

It sounds like a mod updated and you are experiencing a new mod incompatibility. Try unsubscribing all the affected mods, wait for Steam to remove them, then add them back. Restart the game and see if that helps.

If not then go to your subscriptions in Steam and sort them by Date Updated. Look at what has updated since you started having problems and try removing them one by one, test to see if the options save, restarting the game between each test. Keep going until you find the mod causing the problem.

If the only update in that time is TMPE, then the update has likely caused it to be incompatible with an older mod of yours, which will take some more digging to find.
