C:S "reset configuration" before opening up a save.
Its hard to describe what exactly happened, so hopefully this should be enough info to help solve my problem. Yesterday, I opened up a new save using the resume button on the launcher. I noticed that the game had the vanilla loading screen instead of the one that Loading Screen Mod uses. I force quit cs and restarted it using the "play" button instead. All the mods had been disabled, so I re-enabled them all.

My save is completely fine except for the unique buildings tab. A lot of the buildings I had placed down were shown as locked. The stadium was the worst with the requirements saying I was producing -1,569,844,654 goods. Besides that, the game was leading me through the tutorial like I had just installed the game. Other than that, everything worked as it should.

I think what happened was that the game had reset my configuration, because it acted like the game had just been installed. No log files seem to show anything going wrong. What could have happened besides that?

This happens when the files storing that info get corrupted, which is usually something that happens when exiting the game when RAM usage is high. It's not consistent and afaik it doesn't happen in the unmodded game.

It's the gameSettings.cgs and/or userGameState.cgs that get reset. Both files are found here: C:\Users\%username%\AppData\Local\Colossal Order\Cities_Skylines

I make backups of mine and keep elsewhere for when it happens. I also find that it happens less when I end the process instead of exiting the game (just make sure saving has completely finished - "packaging" in the top right corner has to disappear). You can also use the Instant Return to Desktop mod to quit faster and more efficiently, which seems to lower the chance of this happening.

Thanks! I will look into that mod you suggested and will back up those files to make sure something like this won't happen
