Any error messages, crashes, lag, etc.?
Do you have loading screen mod subscribed? It can help track down problem assets. You will need to tell it to generate a report in the options of the mod.
I'm having a hard time following you. But it sounds like a sync issue with Steam's workshop. Mods won't show up if it won't sync properly.
Can you start a new city?
Looking at the output log I noticed something that could make some sense to to you??
I copied only a part as it goes on and one. I suppose here is the problem??

From the main menu, go to content manager, savegames, find your city, click share (make sure it is set to public), then copy and paste link address here.
Another option which is useful if you have mods disable themselves often is to set everything how you like it, exit the game without loading a save, then starting it again to check that everything is enabled/disabled like you want. Then go to C:\Users\YOURUSER\AppData\Local\Colossal Order\Cities_Skylines and find the file called userGameState.cgs and make a copy of it to keep somewhere else as backup. Then whenever your mods disable themselves, copy the backup and put it back in the folder.
A tip that helps avoid the reset is to use the mod Instant Return To Desktop. It has the issue happen a little less often as the game doesn't try to overwrite the file (and so can't mess it up so it resets).
Yet another option is to set up another Steam account and enable Family Sharing in Steam, so the other account can play the game. Then you can set up a different set of subscriptions on that account and just switch between the two as needed. It's the best way to deal with very different setups like using completely different assets for two cities or doing a bunch of stuff in the editors.
Lastly you can disable everything and use the Loading Screen Mod's option to load things used in the city, even if they're disabled. Then you just need to enable anything new that you would like to add to the city this time around.
