Use only 1 intercity terminal per outside connection
This applies to boats, planes and trains.
If you have more than one terminal, or in this case one terminal connecting to multiple outside connections, then you will get overspawning of vehicles. Not only that, the loads will be shared among all vehicles spawned. Which means inefficient loads and congestion on the seas, rails and in the air.
Edit your map's shipping, rail and air routes so that there is just one independent route from a single terminal to a single outside connection.
As for despawning of freight vehicles, there are no deaths since none of your Cims are driving them. However, you will be losing exports for outbound vehicles and you'll be losing imports. That will result in industry, commercial and possibly power plants not receiving the imports they need.
It seems that some mods screw up the vanilla planes and they won't work correctly, only asset planes will.
It is the fact that you have more than one cargo airport sharing air routes to multiple outside connections which is causing the overspawning of planes and thus you get circling air traffic.
Also, examine the loads of the inbound traffic and you'll find that they aren't all full either.
The despawning of vehicles means that the delivery didn't make it on time and failed. It can send another one, but if delayed as well, the requesting building will abandon, from lack of freight.
The building will usually reoccpy in short order, but if it gets out of hand, it could become an epidemic.
Listen to grap on freight planes. and all freight and all cargo stations.
Maybe use multiple station types. Each station has a limit. So make sure they are not overloaded. Reduce export/imports, whichever is the problematic freight type.
Thanks for your help but I have clicked on everything and I can't find anything that lets me do this. I only see where I can tell the blimps where to fly but nothing with the planes. Can you tell me where I find this please?

Use the first mod to edit the routes. The other two mods allow you to edit them anywhere on the map and beyond the tilable area.
All you have to do is break any continuous routes between outside connections connecting to others and redrawing them in such a way as to provide a single dedicated route from one terminal that isn't shared with any other.
For example, here I did so with the shipping route and also for an air route.
