Just because some of your citizens start complaining about the noise doesn't say they won't need it. With the latest patch you could also make a green zone with trees around your train stations so the noise isn't that bad.
As mentioned above, you can now put trees round stations to reduce the noise pollution so it's easier to put a train station in the middle of residential.
Personally, I never use trains. But I believe the general idea with the various forms of mass transit is that buses do short distance, metro medium and trains long distance. Where short distance is half a tile, medium is a tile and long is anything over a tile.
That's what I do. Commericial zone is the zone that uses public transportation the most, so it is best to put train station there and it helps to make the building upgrade to the next level, so it is good to place train station near stores.
