Are you certain that the whole of the water network is one circuit and that there are no gaps in connectivity from any of your water suppliers?
I fully agree with grapplehoeker.
Try to see where your water resources are. If they are very far away that can cause sometimes this is. Place a water resource closer and the problem is solved. I know that it can even happen if you have your water resources on max. Could be a bug of the game. Make sure you interlink your water with as many different ways as water can flow through the map
Its not an direct solution, but this works if you hate placing these down after you build the road. Remove Need For Water Pipes is a mod that allows you to completely remove all the water pipes, so you dont have to do the extra labor of placing pipes down! It solves your problem and makes the game a lot more fun, removing an unnecessary step in building you city, since it can only be seen in the underground view. Be mindful that you still have to place just one pipe beside your water service buildings because only then does it recognize the water building as connected. I have this mod enabled all the time!
