If you were still using the outdated original version this long since the update, then there may well be other mods which you have not yet checked for game compatability yet. Many mods were updated or even replaced after the update, rendering the older versions obsolete.
Start managing your custom content.
As to your question, build cities with whatever mods you wish.
When you want achievements, turn your mods off and build other cities strictly in vanilla.
