How to upgrade Industries
Industries are mostly old fashioned. How to upgrade?

Build city services, such as Police, Fire, any kind of parks, they need public transportation.

Don't forget a cargo train terminal. Generic industry loves that.

Yes, the cargo terminal is a huge boost. It will give you a full level by itself. It doesn't even need a train track. You can hook it up at a later time if you need. Remember, it has a short radius, so plop it in the middle of industry or betweetween industry and commerce who benefit as well.

Large fire stations give a large boost as well.

It's possible to go up to lvl3 without the cargo station (like people above me said - it's a huge boost by itself, but comes relatively late) by provinding 2-3 fire stations, police and a plaza or two. Public transport will help a lot as well. And don't forget to educate your population.

do they upgrade themselves as your city progresses, or do you have to do something manually?

They upgrade themselves. You can see when they upgrade as the graphics put up scaffolding around the building !! Also, if you click a building then hover the mouse over the icon to the left of the level meter (can't remember the proper name) it will usually display some text to give a clue on what will help it level up.
