Funny enough, even though I played this game several times on GC aiming with the left stick, I've been playing shooters aiming with the right stick for the past 7 years.. it should feel natural by now.
I'm using PS3 controller via "MotioninJoy Gamepad Tool", i changed button icons to PS button instead of "forced X360", now the only thing i need to do is to return "aiming" back on Left Thumbstick.
Ok, Capcom can play their RE4UHD themselves then.
I'll try to fix the problem with messing with "input.ini" file. Looks like the only way out.
I understand you are used to play RE aiming with the left stick, but give it a go and you will see you can play with the right stick just fine.
I'd better accept that money being wasted in vain and don't play game at all, then to dance under Capcom's fife and accept their vision that RE4 controls MUST BE like in modern shooters now, when you can aim with "Left Thumbstick" and choose layout as you want in previous RE4 version. I can install RE4 PC version from my disc back from 2007 and plug in any controller - aiming there will be on "Left Thumbstick".
If compare RE6 and Revelations' controls to controls in RE4 and RE5, that's two different things. Aiming in RE6 and Revelations' feels way more different, there i got used to "Right Stick" aiming , but not on RE4.

In your case, you could use a gamer profile such as Pinnacle Gamer Profile that will allows you to configure the controls the way you prefer. I believe you can download a free trial or try some of other free game profiles out there. I'm sure there is a way to invert the analog sticks.
Also, I originally came in here to rant about people complaining about no right aim then when we got it there are people complaining about no left aim but then I realised, how important it is for developers to offer choices. Purists would want it the way they remembered it but others want an updated modern feel.
I recall during the early days of pre-release, Capcom seemed intent on "preserving" as much of the old feelings. The recent patches have revealed that it has not been too popular of an opinion.
Glad you are enjoying it.
Also enabloing the 'COM' hook option in x360ce will fix issues with DarkShamus's PS2 button mod.
here is the input.ini file (copy & paste this):
