Minecarts keep disappearing!
I keep having a short supply of minecarts after I've added 20-30 minecarts, my ores are not picked up towards the end of the track and I've kept adding 20+ more and now it's obvious that there's alot less of them cuz now half of the ores aren't getting picked up.

One possible reason could be cuz they are being so crowded that they disappear cuz the game doesn't account for some? Maybe the game thinks it's 1 and not 5 in a track when exiting game or loading/unloading the section from memory. I will say that when my carts are overwhelmingly crowded (about 100 in less than 25 track spaces) then ALL of them disappear. Why are my carts crowding up you ask? Cuz I have the empty gate and they turn around if they are full and when my lifts get stuck they can't offload and they end up being full and then they pile up and for awhile all of them end up turning around in that lift area. I had to load from old saves several times because of this, but now it seems that a few dissapear all the time. Very discouraging when trying to do 3+ bulk lifts.

I know when I had a rail track that went from -740ish to-250 that I would lose some minecarft. It was transporting moly up to the cold caverns, it was fun making, completely resource wasting and actually really effective and a pain on my computer.

The one thing I did note is I only lost minecarts when loading the world. The mission system would say they derailed. They really did derail. I had to every time I loaded the world ride one of my minecarts from the cold caverns to the bottom to retrieve the 8 or 10 minecarts out of the literally 2500 minecarts I had running the track that fell off. Really annoying and it caused me to keep my game running 24/7 after a while.

I also reported something similar a long time ago. Though my case was slightly different.

I followed each minecart and everything was perfect, no problems no derail possibilities.
But when I went away and came back later they were all gone. Adding new ones would just make them disappear again when I go away. Indeed only happens when minecarts are far away from the base. I ended up using pipes again :( Mission system said nothing.

Maybe it has something to do with how mob loot despawns after a while. Could it be possible that they are removed as part of some kind of cleanup?

Take a look at Some of the recent video's of Flexible games. He also had minecarts suddenly dissapear.

If you are seeing minecarts disappearing in a run and you are ONE HUNDRED PERCENT SURE that there are no issues on your track (you can ride minecarts in U, plus you get a derailing mission) then get me a log file.

I have to weigh in on this one. I know that there's a 50/50 chance after I relog, I get a derailment notification and I know where it's happening. It will run fine for the entire time that I play, but RIGHT AFTER I load the world, I see derailment happening, but not always. I know that's super unhelpful with it not being easily reproducable, but maybe if I load the area up with carts and relog it would be reproducable.

Could it be something like the minecarts spawning before the rails on startup and before the rails are fully loaded on a crowded world the minecarts are "activated" and falls off the tracks?

That's personally what I think is happening. It also always seems to happen far away from me. I've been logging out at my CPH because that's the one location my entire world will load from and the minecarts usually derail between -600 to -740. I haven't tested logging out in that area yet.

It should be noted that while LETs keep my entire world loaded, my minecart rails are near the LET network. It's going vertically 500m and rather than making a spiral minecart rail elevator I decided to go one way 250m upwards and then turn around and go the other way.
