You are supposed to do exactly that. You'll start drowning but it will open and there is a ladder behind you.
You need to wait a few seconds after drown damage starts. You should just barely be able to pull your dudes from the water via the nearby ladder before anyone dies.
No, water breathing was not intented by the developers for whatever reasons, but there is a mod called "Magic of Grimrock 2". It's a modified version of the original gameplay with extended magic (included water breathing).
The mod adds many new spells, puzzles, armors and weapons, and the difficulty raised a bit, imo. especially the boss fights.
Eventually you get a weapon that works underwater. Until then you can hurt them by dropping on top on them from the land above (no experience gain by killing them this way) or throwing stuff (you have to select the item from inventory and click on the top of the screen to throw it - can't use the quick button for throwing weapons).
In the Lost City mods you can use a lightning rod underwater as well but not sure about the original LOG2.
eventually you can get your hands on a couple of the bidents the merkids use which work under water, though by the time you usually so your under water combat adventures are long past.
