I just chalk it up to time eater stuff, cause I'm pretty sure it not only pulls from different timelines but also different spaces as well. This game did confirm that Mephiles is still around and all that blowing that flame out really did was cut him off from the timeline, so if Eggman ever finds out..
As for Silver knowing everyone, it's probably just Sonic Team not wanting to do another introduction story for him. He probably showed up for some off-screen Eggman plot and reintroduced himself.
Sonic Generations still has a Sonic 06 stage way back in 2011, so it was never out of the question. Even if time was erased and their memories wiped, which the dialogue in the boss fight confirms, the universe still considers the events that took place regardless.
Silver was re-introduced and can time travel.
I forget that series exists with how niche it can be compared to other titles.

Yea pretty much all of the stages - and the stages in the sonic story - are there in a *symbolic* sense.
I think the answer for Mephiles is honestly just, Solaris being wiped put Mephiles' very existence in a completely separate confined rift in time, which the Time Eater obviously re-opened in White Space. Even White Space tries to hide his existence by burying his gate underground.
I think it's kinda awesome from a story angle. Mephiles, being the mind of Solaris, was hell bent on becoming whole again so he could enslave all of time. Now? He's suffering for all eternity in a pocket of time he will never escape from. It's a pretty dark punishment but bro literally has "the Dark" as his title.
