The Binding of Isaac: Rebirth
Question: is ??? Isaac's corpse, or is Keeper?
Most endings point to Isaac suffocating in his chest, but then there's the Greed Mode ending where he finds himself trapped in some sort of cave? I don't feel as though Edmund would make two canons for no real reason, but I can't figure out how this works. My only thought is that Isaac "dies" in the Afterlife too, becoming the Keeper, but I don't like that explanation much.

Can anyone help me out here?

well its more likley that ??? is issac and the REAL issac is eden
Blue Baby is Isaac's take on what he thinks death is, but since he's a small child and cannot truly grasp what death is, he imagines his dead self as Blue Baby, which is ??? because Isaac doesn't know what death actually is. The Keeper on the other hand, is actually physically Isaac's corpse after he suffocated in the chest. There's a whole conspiracy theory about it floating around on the internet somewhere. But the canon story in the Isaac story / lore as of this moment is that Isaac died in the chest.

Interesting note, there is an item called 'Big Fan', living big fly, and there is '???'s Only Friend', dead big fly (as in Isaac and Blue Baby).
both are his corpses, what do you think happen to him when you die in-game, hes not resurrected, your summoning another isaac (paying with a bit of your real mortal life)

I like that suggestion, I remember a game that used that idea, don't remember the name tho.

But The Lost IS his soul.
??? is his body and Keeper is how Isaac's body and memory keep on living in the game. Shopkeepers are just dead Isaacs from previous runs.

How does the shop exist when you first start the game? They are still there.
The shop is filled with the items that Isaac had on him when he died.
