But I wouldn't be playing this game for the story. (Good job with that attention to detail though)
I assumed she was possessed... Double Dragon III on NES used this same plot device... the final boss is against the girl you're trying to rescue "Marion" ... and the clue wasn't subtle either because they tell you in the cutscene that the villain you have to defeat in Egypt is Princess Noiram (DIRP, Marion spelled backwards)

Anyways, what i REALLY ... REALLLY ... REALLY loved.
It's the ending. Seriously : We ALL know she is alive but it's HOW she come back.
Black Knight put Shovel Knight near the campfire, you saw Shield Knight coming back near him, injured.
She just go near him, no dialogue, nothing.
She just go sleeping on his arm.
It's more powerful than a lot of love relation in other game.
