Just now checked and the game also particularly unhelpfully writes out its preferences upon exit, which is to say you need to (at least) temporarily disable the Steam Cloud to be able to get your preferences reset.
1. With the game closed, in your library use <rightclick the game> -> Properties -> General and disable "Keep game's saves in the Steam Cloud..."
2. Using Windows, delete your Documents\Telltale Games\The Wolf Among Us\prefs.prop
3. Start the game (which should now work, with reset preferences) and configure it again to the correct resolution and/or other settings you may want to adjust.
4. Exit the game normally, i.e., from the menu.
5. Assuming you do want Steam Cloud generally you can now go back into the Steam settings from step 1 and enable Steam Cloud again.
6. On starting the game you should get a Cloud Conflict dialog, telling you that the local and cloud copy of "some files" are out of sync; choose to use the Local Save.
From that point on you should be good to go. That mentioned write-on-exit behavior of the game is annoying and also happens for other files, making it a little harder to be certain that prefs.prop is all you need, but as far as I could quickly see it worked here.
