She did shoot Wolf down but she was perfectly fine with chopping his head off as well, not to mention going through the trouble to obtain Woodsman's axe for some poetic streak. It was simply due to Crooked Man's restraint that she backed off.
However, Mary's return seems very unlikely to me, to be honest. She had a very definite -and now completed- function as being the physical representation of an elusive enemy; she was Crooked Man's enforcer and apart from her physical prowess, we do not have much about her. We actually see more depth about comic relief characters like the Brothers Tweedle (in fairness, they have been around sicne E1, but still). The fight between Wolf and Mary was probably the longest of all combats in the series and I suppose it served as purpose of finality then and there.
As for Bloody Mary being a childless mother, there's a belief that Bloody Mary is an allusion to Queen Mary I, who was also known as 'Bloody Mary' due to her brutal persecution of those who dissented from Catholicism. Queen Mary suffered several miscarriages and false pregnancies, which she blamed on "heretics" in her realm, leading to purges of non-Catholics.
Her demise is certainly part of the climactic duel between the forces of good and evil, and true, she may be dead for good. Because she was the main "physical" enemy of the game I understand her being made to serve that purpose and then being cast aside like a cheap gameplay mechanic... but it seems like they've developed a really cool, scary, unpredictable, villain character who could very easily be written back in, bringing with her all the fear we already associate with her from Season 1 being the only person who came really close to killing Bigby.
Her "death" remains quite ambiguous in my mind though, as Fables are notoriously hard to kill, and already enough have died this season that it would be fair if the writers preserve Mary.
Yeah she could be just that-- but how neat would it be if there was something more there to her character?! How does a person like Bloody Mary find love? I can certainly see her being attracted to Bigby, though it would probably be a one-sided attraction.
It would be very much a Joker/Batman type ship, except Mary knows for a fact that Bigby is a killer and has a side of himself he can't always control, and that aspect of him may actually be more real than the "human" he pretends to be.
Maybe Bigby could find a way to help Mary reach redemption? After all, the very last Book of Fables entry explains that Bigby is constantly trying to prove himself to the community despite his violent past.
She clearly knows just how to offend Bigby so that he'll be provoked into combat-- he hates any usage of the word "♥♥♥♥♥", which may relate to his relationship with his mother. Certainly she is the first character to express a clear understanding of Bigby's family. This, to me, is further proof of Mary's growing obsession with Bigby.
