Subject Zero was the Cerberus title (with, I assume, the other subjects being One, Two, etc).
Jack was probably a name given at some point during Pragia.
I guess if Bioware ever wanted to do flashbacks/comics/something, they could show how this became her nickname.
Though... Jack is also The Illusive Man's original name.

= Jacqueline Nought ... for all intents and purposes, her actual real name. Jack is owning her past, towards a better future.
We don't really know where Jennifer comes from, but I wouldn't be surprised if it came from Liara looking through Cerberus files or something.
I like your idea SwobyJ that she used Jacqueline Nought as her 'full name' whenever required as an alias, but that it was also her trying to break from her past and becoming a better/less bitter person.
The poetry she wrote under that name was presumably done whilst on the Normandy, indicating Shephard's positive influence on her (after doing her loyalty quest and giving her peace of mind by blowing the Teltin facility up, or at least that'd be the only reason imo).
Yeah, the sidestories that you can interpret things from, are very good :).
I like the ones about Joker's sister (ME3), and the development of Cerberus as it expanded (ME1-ME3). If you don't pay attention to every detail, you may miss out on bits that really explain wtf is going on.
Jack gains peace from the Suicide Mission primarily, and Loyalty doesn't directly impact her story much in ME3. She's positively influenced enough by just joining a mission that involved teamwork and dedication, and surviving that.
Loyalty mission might affect some dialogue though, I dunno. (It certainly affects stuff like the fate of the guy found on Pragia, but not necessarily Jack herself)
I find Jack's backstory and character development throughout the games fascinating. Same with Mordin and Legion. Great characters and I think the latter two's 'finale's were fantastically written and executed. Personally they're the two crowning moments of awesome for me in ME3, whatever about the ending (Extended Cut or otherwise).
I had kinda glossed over the suicide mission's importance on positively influencing Jack (1:a billion chance of surviving the mission, having to work as a team, etc).
Doing her loyalty mission, it doesn't affect her dialogue in ME3, but I'd like to think that everyone went through the Omega-4 relay with 100% focus/no extra mental baggage on the mission, so everyone survives (well, with the ship upgrades too) according to the game's loyalty checklist. But that's mostly headcanon really.
Now that I think about, Jack does mention in the nightclub in ME3 that being part of Shepard's suicide squad did change her outlook. But hell, that's what headcanon's for. :D
