Reapers would win. The Flood couldn't controlled a Reaper ship.

Well, it depends. Are we talking both sides at full strength? Or do they have to consume bio matter and build up front there. If it is both sides at full strength, flood win (hard to kill something able to manipulate the fabric of reality to their advantage), or starting out with only a handful of units, the reapers win because giant ♥♥♥♥ off space ships.
