But if progress is wiped there is no such alternate way for the game to figure out it is missing something.
I'd suggest uploading your profile file from the dungeon of the endless folder in My Documents (I think the file is called User.pfl or something similar) alongside possibly your diagnostics file, output log and if there is a save file. Then the devs can try to see if there is anything they can do. Of course this being the weekend now...
The characters you can unlock with some XML editing. The album pictures... I don't think so.
Keep a backup of the file you edit. Editing XMLs disables steam achievements. So you want to edit the file to unlock the heroes, launch the game so your profile updates to having the heroes unlocked, then quit the game and restore the unedited file.

Go to your steam folder. Programm Files 86/Steam/Steamapps/common/Dungeon of the Endless or something like that.
In there find the Public folder and find a file named Gameconfig.xml
Make a backup.
Open the file using Wordpad.
Find the section were it has init unlocked heroes. It will have a number of heroes as initial unlocks including for example H0019.
Copy that code and use it to add initial unlocks for the hero IDs you want.
You can find the hero IDs on the respective heroes' pages on the wiki underneath the table with their stats.
Yes it is. It is hard to track down though as you can imagine as there is nothing left in this situation for affected players to upload and help find the cause.
A way to cancel that?
Now that you have played the cloud will remember that you have the characters, so verify your gamecache or re-download for it to create an "unedited" version of the file and you should be fine :)
any way to unlock the ships same way?
It has been a while, but I don't think you can, as those unlocks are tied to achievements.
