In order to get rid of "Dirty Industry", you have to bulldoze them. They won't convert on their own. However, if you bulldoze them and things are ripe for industries other than "dirty" and the area around the zone is ameniable (parks, etc) then other industries will take their place.
And, of course, if you need to change the layout, bulldozing is one of the few options.
The abandonment will be precursored by the appearance of the causal zots, like "Job" or "No Road Access" zots. (IF those are the cause, besides population leaving, which would probably be the rarest.)
However, once all the Sims in a building have moved out, there won't be an "Abandoned" zot! (I wish there was one!) Instead, the building will turn "ugly", usually a shade of brown or black. Later, if left abandoned, it could collapse or catch fire. Mouse-hover over suspect buildings to find out if they are truly abandoned or not. There are some buildings that naturally look "brown", especially high-rise tenemants, so always check first before bulldozing. :)
From time to time, once your city gets large enough, it's a good idea to take a few mintues to look over your city, just to make sure you haven't missed any. The reason is that abandoned buildings will never regain occupants. So, if you have had an issue in the past with something like job availability or, perhaps, a broken stretch of road or highway that prevented Sims from getting to work and that eventually caused a building to become abandoned, the abandoned buildings will remain, even if you have since fixed the problem.
