Probably without being in a separate folder?
I don't know, man, my mods in the plugin folder work while being in subfolders.
Like such Documents\SimCity 4\Plugins\burgerking and Documents\SimCity 4\Plugins\Columbus Terrain Mod
I mean that's interesting to read but what exactly does that have to do with your initial problem?
I thought your mods didn't work? Did you place the unzipped files in the plugins folder in your documents folder?
DLL files are special and do not work like all other SC4 mods. Ideally they need to load before any other mods during startup, or they may not do so correctly, The way to ensure this is to not place DLL files into the regular Plugins folder in Documents, rather the alternative one in the installation folder. For Steam users, the default would be:
C:\Program Files (x86)\Steam\steamapps\SimCity 4\Plugins
Note that it is highly recommended not to use the Install folder for other mods, only for the DLLs and under no circumstances should you edit or otherwise mess with the second Regions folder in this location, bad things can happen. Note there only exist 4 or 5 dll files anyhow, so this is very much a unique situation. Yes technically you can load them from elsewhere, but in the root of the folder above is the only place where they load consistently, otherwise it's hit or miss if the extra tools will be there or not.
