If you have any open slots you can just grab any essence you see, and then once its full, hold on to the ones that feel less common in case you need them. Plants tend to grow in specific areas, so rhubarb like flat open areas, ferns are mostly under trees, starfish are by the ocean, etc.
If you have trouble with anything in specific, you could ask on the discord and someone will probably send you in the right direction. Its been pretty active over there. :)
It does take a trip across the map, but completing the fairyfly shrine unlocks the travel via plants network and then you can really get across the map quickly, so nothing takes too long to get to if you can remember about where it is. I found myself having "go to" areas for the starting essence when I needed one, I DEFINITELY had a favorite cave moss cave, but they do seem to be pretty common once you know what they look like. you can spot a rhubarb or rose bush from pretty far away when you know what you're looking for.
