Maybe a problem with the ''campaign'' and Keen Team will have to fix/update.
You could try in a new Empty world (No mods) to see if it's the same and make sure nothing runs in Windows when you test.
I think I'm just going to give up on this game until it's actually fixed and ready for the wild.
You could follow the Devs Guide in the bug report to share your log file, it may by a bug to report, tho I will go try.
I play with only one monitor and nothing runs in Windows when I play so I don't alt+tab.
Also I play with High Default Graphic presets (no modif)

What I noticed is that when I restarted game several times after some point those hiccups disappeared. Another thing I noticed is that during the session with no hiccups debug screen was different (link: http://i63.tinypic.com/hrigdv.png)
After another restart hiccups came back )

I changed cleanup time from 10seconds to 1 hour but it didn't help.
And yes SpaceEngineers process keeps running after exit game.
May be the resolution?

I use only one video card + one monitor 1680X1050
I had this problem too and I fixed by doing a fresh installation of my graphic driver.
I did :
Uninstall All graphic drivers with Windows, when done > Go delete the Graphic folder on the C: Drive, restart the computer and install the driver for your video card.
^^ That fixed it for me
I’ve got one monitor with resolution 3440x1440
One GPU 1080ti
Maybe high RES is the problem
