Than simply fly your ship to the refineries conncetor and connect (press "P" like when locking the landing gear). You will then be able to move the ore to the refinery and, if you have them connected too, to the cargo containers of your station.
Edit: of course, your drills have to be connected to the ships cargo too, use small conveyor tubes for that, otherwise the ore isn't being transported from the drills to the cargo...
1: Find a place to put a connector on your mining ship. One that leaves access to at least one of the small ports to the side of the connectors. (only ores can pass through small ports.)
2: Place the connector, and then put small conveyor tubes from your connector's small port to all of your drills. This can be achieved with conveyors to branch your tubes off into multiple directions.
3: Your ship is ready! Now place a connector on your base. This can either be done by connecting the large connector port at the back, with conveyor tubes, to one of the large ports on your refinery. Or you can just place a connector directly on the large port of a refinery.
4: Once all of the conveyor indicators turn from red to green/yellowish, connect the two connectors with each other. Then press P to lock your ship in place.
5: The refinery will now automatically pull ores from your ship until they're full. If there are more ores, I'm not sure if they automatically go to cargo containers. But once your refinery is like half empty again, and if there are more ores in your ship and it's still connected, it will automatically pull them out again.
6: When leaving, don't forget to press P again, to unlock your ship from the base's connector.
It looks something like this: http://i57.photobucket.com/albums/g215/XstrangerdangerX/RefineryandConveyor_zps1f12f057.jpg
The more stylish way of doing it:
1: Instead of a single connector, you can go with for instance a 3 by 3 square of conveyors, and placing ejectors on them. Ejectors can only throw out ores.
2: Same as before, put small conveyor tubes between ejector block and drills. One tube connectring to one conveyor is enough as the rest should be connected to each other already.
3: Instead of a connector, you use a collector. These blocks suck in any part, ore or ingot that comes too close to the front. Be mindful that ores are affected by gravity. So it's best to place a collector with the opening upwards.
4: Hang your ship above the collector, so that the ejectors are all directly above it.
5: Turn on collect all and throw out for all ejectors. (in the control menu, you can make a group out of all ejectors and put a shortcut for it in your toolbar for easy access.
6: The ores will now float or fall into the collector. It's slower than connecting connectors though, as it's not instant transfer. Once you're done, turn off collect all and throw out for ejectors in your ship, and fly away.
The ore drop would look something like this: http://cloud-4.steampowered.com/ugc/794066880605981702/04E621E7C919C8A4AC3E8BCE5BE1326979B7D478/
Basically:
Connectors can throw out stuff, or transfer stuff if connected to another one. Ejectors can thow out only ore. Collectors can collect stuff. Small ports and tubes are for transferring ore, large ports and tubes are for transferring other things. Just take the connectors/ejectors/collectors, and connect them with tubes to other things however you want and can.
