Sort of depends on what sort of ship we're talking about here...
If it's comercial then the name isn't too important and will be up to the owner/ captain.

Now if it's a military vessel then it will have a designation. To start with certain militaries use prefixes, for example HMS.

Moving on to the United States as a seperate example they have various designations. USS being the most common ( commisioned United States Ship) but this only applies to a full military crew.
There are then further letters and acronyms for the type of ship it is, carrier or destroyer etc.

Now moving on to the actual name this is all dependant on the type of ship. If it's a smaller destroyer of frigate it's not going to carry a hefty name. A good example is the USS Theodore Roosevelt. This is large aircraft carrier, and thus it was named after a very influential president.

There are plenty of ships out there already, most countries have a navy. So the likelyhood of a good sounding name not having already been used it pretty low.
You're best bet is to have a look at som existing ship names.... Or maybe look at NASA's space craft names.

One last thing.... Whatever name you decide. DON'T use Challenger... :P

Well if you got a super awesome shipname from elsewhere it's not original anymore =).

EU+add number, 001 being your most crappy first build.

Well, where do we begin? Diomedes, the guy who sunk a pike into the God of War. Hamilcar Barca, father of Hannibal Barca, grandfather of Hasdrubal Barca, a family that has recieved the "Bad ♥♥♥♥♥♥♥♥♥♥♥♥♥" designation from the Roman Repiblic. Any number of toponyms (say, a German, EU or UN fleet would evenually have to sport ships like Westfalen, Vorpommern, etc. A troop transport called Roger Yound as a mandatory tribute to Heinlein

Be vary of overly arrogant names, or names that actually imly bad luck (Icarus, or Achilles, anyone?).

Inventing new words (i.e. not the ones you pull out of a dictionary) is arguably worse.

Also to bear in mind, given that mariners by nature are a very superstitious lot, and I see no good reason why space farers would be any different, once your fine vessel has a name she's stuck with it, changing ship/boat names has been considerd bad juju for centuries. So choose wisely or forever risk the wrath of the gods
And on that note 'Bad Juju' sounds like an excellent name for a warship
