Makes it so people cant hack your door and then get it, they have to fully grind through it.
You could also use a couple sensors for key doors that detect friendly and open, otherwise stay closed. Keep the overall sensor count low though since alot fo them will effect performance.
You can also have turrets only target enemy players to guard certain important locations inside, these can also be triggerd by a hidden sensor that detects enemies if you want a "pop out surprise action".
Theres a whole slew of booby traps, and mean devices you could encorporate as well, but these have potential of doing damage if accidently triggered. Or may need to be repaired / re-setup after use.

Ensure nothing is set so anyone can use it.
If you want to be really sneaky.....
Setup various grav gens which cover smaller areas. Have hidden sensors, and once they detect an enemy, they reverse the grav. Also the same method for depressurising.
Neither of these kill, but can cause large hinderance, by making progress difficult, and giving them a time limit.
Or you could have the grav gens turned off, and throw the ship about. They won't be able to move at all then.
And ensure you put bulkheads in - the airtight doors. These are much harder to grind through.
If you have visitors, make a seperate area, away from storage, crucial things like reactors and control panels etc.
Some of the Door mods are very good as mentioned before.
Traps, traps and more traps. You can't be everywhere at once so let the AI fight for you. Interior guns (do less damage to the ship), You can use Sensors in conjunction with other tools to slow the enemy down.
Build backups for everything. Secondary power room, emergency bridge, extra batteries...the works. The backup should be even more secure than the main area.
Make sure that the most likely areas where he might sneak in/board your ship have long, straight corridors with cover for you but none for him.
My buddy knows the programming language scripts use, he has a script he's made that every second checks for deconstructed blocks. if it picks up any damage or grind attempts on the ships, turns on the security measures. (gyros off, forward thrusters on max, guns on, doors closed, gravity off) and it makes his ships damn near impossible to commandeer. Hack the door to get in? Boom ship is flying off now. No gravity? Jetpack kicks on and you splat on the rear wall of the room.
That's happened to me quite a number of times, too. It's really rather effective.
yes this is exactly what it does. it affects remote controls too which may be a downside if you want to remote to control your large ship for things like docking. but yes you can still use non main stations to control ship systems and other drones etc etc.
I guess I'm trying to set up dedicated officer stations, but really any station can access any and everything on the ship if the player has access to use them.
What you can do is own by you, and then set different sharing permissions for things.
No share does what you expect, Share with Faction means only members of your faction in game can access it (but cannot change ownership/sharing properties), and Share with Everyone means anyone can access it. Players can still see things they don't have access to in the control panel, but not in the inventory page.
