My Base Ships made for space are either really old (missinf fun features like modules) or larger than needed, (because pressurisable hangers!).
EDIT: Well I say that, but I have to get my Main Ship down to the Surface without killing it, First. Unless this one has enough space to mod for Space Flight.
Planet -> space is a horribly costly transition that requires quite a bit of power. You can do it all right, with hydrogen or ion thrusters + atmospheric, but it wont look pretty. ships made to opperate in both tend to be... big. because they all need at least 2 types of thrusters depending on the circumstances they want to be used in... unless you go pure hydrogen and best of luck keeping that fueled.
Ohh one thing you could do is always create a small transport shuttle to move from the surface to the ship.
You can make those terribly effective by just using a small ship outfitted with atmospheric + ion thrusters. They can carry a reasonable amount of crgo and move easily from surface to space without the need for hydrogen fuel. But, if you have hydrogen going spare you can make an even bigger one!
I set up my base in a desert >.>
I then moved it to the north pole ^.^
Then the save got corupted and I respawned it in a new one... in the desert...

It can fly within an atmosphere so if you push it into a planets gravity it will go down until it hits the point at which it's atmospheric thrusters can produce enough thrust to slow it down.
On the alien world that is usualy a few thousand meters above ground level unless you crash onto one of the giant peaks :p
It is perfectly capable of flying about on the surface of any planet with an atmosphere. I use it on the alien world which has a low atmosphere and high graqvity, so it should be fine for anywhere else except worlds with no atmosphere. but as far as I am aware if a planet has no atmosphere ion engins will work perfectly well too which should mean you dont need a specialised ship for landing/moving about on it. ^.^
