As to disabling it, I would image you could have a replacement to the current blocks that refine stone the way you want. But I dont know of any that do that, maybe like adding a new type of ore like the stargate mod did, except make it old school stone, and regenerate your make with only this new stone. Your best bet would be to disable the refinery blocks completely somehow. And make only assemblers work. However if you used the block limits it wouldnt stop pirates spawning with refineries, so maybe some sort of script that deletes or better disables refineries.
If you're going for a pure scavenger experience, then don't build any drills, or simply jettison any stone that ends up in the system if you do mine.
Someone DM'ed me a mod that turns refineries back to the old school ones that just give gravel from stone. (its got a really weird name which is why it doesnt come up when typing "no ore from stone")

The only reason imo not to dump stone is in the early game due to low on resources, otherwise you get so much more from regular deposits its just not worth bother with anyway
