Still i pretty much use only weaponcore and shield mod from mods that have to do anything with physics
Usual theme is to verify your game files, then start a new game without mods, see if wheels are disappearing.
First clue to find is always the same when playing modified

-> Is it the same in a new created no Mods world or it happens in only one specific save ?
It's on my most recent save i created few months ago, with mods but it's basicly just weaponcore + shields + some weapons

If you're on a server and someone is manually cleaning up, they may be unintentionally deleting wheels. Each wheel is its own 1 block grid and is unnamed.
Maybe Dan2D3D might suggest to the devs to base wheel grid names on the master grid they sprung from.
-> some Mod delete important code lines in the save files and removing can corrupt the save.
Follow the steps we all do after a game update to pinpoint the ones that need to be updated / no more compatible.
How to test a world or find broken/conflicting Mods :
1 - Select your save.
2 - Click the "Save as" button on the left.
3 - Change the save name to create a *copy.
4 - Withdraw or add one Mod at a time in the copy.
5 - Report to the Mod author (on WS item page) when broken Mod found so he can fix/update his Mod, always very kind to let them know.

Never test with your original save, better create a copy and fix the original save when solution found in the copy, this way you will not mess up your save.
May also happen only with your specific creations and pasting those in a new created No Mods world will give you that clue as to know if it is caused by the Modded world or happens in all new created Vanilla world.
Id say theory with Build and Repair could be a good lead but it doesn't only happen in base... still i will check that too
Overall i played a bit on a new save and so far didn't happen even once so it (sadly) could be just a save problem
If you want to run a scrapyard, you may need to build a 'grinder floor' rather than using build and repair .. or put pistons on your rovers and jack them up and replace the tires
