That said, the best you can do would be to create a "Testing world", a new world set creative mode to test faster and load one Mod at a time to find more clues on what is going on.
OR
You may follow the steps we all do after a game update to find the mods that needs to be removed and reported.
How to test a world or find broken/conflicting Mods :
1 - Select your save.
2 - Click the "Save as" button on the left.
3 - Change the save name to create a *copy.
4 - Withdraw or add one Mod at a time in the copy.
5 - Report to the Mod author (on WS item page) when broken Mod found so he can fix/update his Mod, always very kind to let them know.

Never test with your original save, better create a copy and fix the original save when solution found in the copy, this way you will not mess up your save.

You'll have to remove the online versions from the mod screen's active side and replace them with the local versions. The local versions will have a little house icon.
How to share a world save on the Workshop :
1 - Select your save (with character saved in front of the bug).
2 - Click the "Publish" button on the left.
3 - Choose a proper Tag, check Steam upload and click the OK button.
4 - Your world will be uploaded to Steam Workshop.
5 - Paste the Workshop item link here.
Do you have Plugins or launch option that load Mods auto ?
Maybe share the game log of that event, a Veteran player may see something wrong in there.
How to share the complete game log on Steam :
The game log can be found here:
C:\Users\{YOUR WINDOWS USERNAME}\AppData\Roaming\SpaceEngineers\SpaceEngineers.log
or simply hit the Windows key + R and type in :
%appdata%\SpaceEngineers
The log file should be from the game session where you've encountered the bug. If you start the game again, the log will be overwritten.

First I must say it is very Hard to pinpoint the problem when the world files are modifed A lot / when using 356 Mods, well it will take time to pinpoint because we have to test one Mod at a time.
I would start by creating a "Testing copy" -> Follow the testing step in my post #1

Remove all the 46 Mods having "Reference issue detected"
+
Try to load the copy without those 46 Mods as your first test.
+
Add those Mods one at a time if the copy loaded OK without those 46 Mods.
