You may try the Forum Workaround(s), it's all the very first things to do when having game problems, start by doing #1 + #2 + #3 :

After 1+2+3 = Go to "Custom Worlds" to create a new No Mods Star System world all on default settings, for a first test.
Yes this happens every No mods star system world.

I know that setting the world size too small can bug the Star System world, where the slected world size is too small and deleted the planets in.
Publish a bugged world save on the workshop and I will load to see what is going on.

>> How to publish a world save :
1 - Select your save.
2 - Click the "Publish" button on the left.
3 - Choose a proper Tag, check Steam upload and click the OK button.
4 - Your world will be uploaded to Steam Workshop.
5 - Paste the Workshop item link here.
