Grind down all sensors and timers than set thruster override to 0 to stop the ship running away.
I got sick of trying to find them, so crashed it into the asteroid where my base is, and relied on the rest of the thrusters to keep pushing it forward, effectively anchoring it to the side of the asteroid. Problem solved!
On a positive note, since thrusters don't have computer components or 'ownership', you only need a friendly terminal somewhere to gain access to the power switch on those thrusters.
Yes, the R.U.S.T. Freighter can be a right pain. Especially if you don't get in front of it BEFORE the chase starts.
"Terminal blocks" mean control blocks and respawn points i.e. cockpits, control seats, flight seats, cryo chambers, and remote controls.
It's exactly the solution for your thruster problem. If you hacked their bridge computers then surely you should have now control over their thrusters...
