If you have any hinges/rotors, it might be an issue with those as I am currently experiencing similar problems with a contraption of mine.
Important :
Rotors and pistons on Atmos ships gives a specific problem that is :
>>> Ship moving on its own <<<
so that is one of the hard SE challenges, to find the working solution.
I will go in game to test your ship but I think it is a "Not working concept" and we must redo new/Different conecpts when a not working one is found.
Be back later with more info on the reason why ....
>> Double rotor concept is forbidden on ships and works fine on stations only. <<
I have painted the rotors red so you can see what is forbidden :

Deleting the front Ramp/Door fixed the "Moving on its own" so that showed me where the problem was :

You will have to find a new concept using only one rotor per "Door/Ramp" and make sure the piston heads and rotor heads have one block of clearance around them.
I recommend to try with the new Hinge block placed in the center with Blast Door blocks for all edges, on ship and Ramp :

Edit
And no need of the "Piston Merge blocks" or "Door Lock" using Hinge in center
Keep in mind that Engineers find solutions only by testing / trying different concepts.
Balancing your subgrids by having them close to thee ships centre of mass, or having equally weight subgrids at either end/side of the ship will help in gravity.
In space subgrids are dragged around by the ship, so will cause pitch or yaw when accelerating, again based on where they connect to the main grid. We can balance things out again to achieve straight flight, but in slightly different ways :)
Your ship will flip backwards nomatter what you do, ♥♥♥♥♥♥♥ up mining ship with extension arms etc.
Counter balance your extending arms. If they extend from the front sides of the ship, add mirrored pistons to the rear with a weight (maybe heavy armour block or two) on them to balance it out. Make sure you have a system to drain your drills as the heavier they get the more pronounced the effect becomes
SE physics is a bit backwards in some ways, once you get the hang of why the problems occur, it gets a lot easier to plan for and build around them :)
