Edit: I will note that a long time ago I remember they could do either, but that functionality has now been split IIRC
Use a Conveyor Sorter, set to Drain All, behind the Connector on your Refinery. Make sure you Black-/White-list appropriately. Obviously this means that the conveyor you're using for this purpose will only be able to take from your ship/s, so you'll want to set up a second connector for outgoing cargo (it is possible to use the same one for both but it requires more fiddly setup).
You can, of course, as the Colonel has suggested, use Connectors/Ejectors and Collectors in tandem. It can look kinda fancy but you run the risk of losing materials if you've got too many of them (or other activity is introducing objects to the world) and it takes much, much longer.
