Connectors not transferring?

I have one connector which connects the storage box on my mining ship directly to my refinery. However, nothing transfers automatically. What do I do?

Connectors only expel items, they cannot collect. You'll have to use a collector block (looks like a hopper) in order to conduct a transfer. Hope this helps!

Edit: I will note that a long time ago I remember they could do either, but that functionality has now been split IIRC

They can do both when they're connected directly to each other, which I suspect the OP is doing. However they (to my knowledge) have never done so automatically.

Use a Conveyor Sorter, set to Drain All, behind the Connector on your Refinery. Make sure you Black-/White-list appropriately. Obviously this means that the conveyor you're using for this purpose will only be able to take from your ship/s, so you'll want to set up a second connector for outgoing cargo (it is possible to use the same one for both but it requires more fiddly setup).

You can, of course, as the Colonel has suggested, use Connectors/Ejectors and Collectors in tandem. It can look kinda fancy but you run the risk of losing materials if you've got too many of them (or other activity is introducing objects to the world) and it takes much, much longer.

and you have to set ownership to "me" as everything else on your station or ship

that's how it is by default.

You also need to hit "p" to make them clamp together in some situations.
