Report a translation problem
The lights are white until I connect the ship them they turn green, I tried putting the connector tubes in different directions to see if that works but I expect that wont change the result. And I changed the connector settings in the control panel to see if that worked but nothing
Dragging items to and from storage is fine so it must be and issue with the connectors, I have been trying to transfer items from a medium storage container to a large one so the conveyor size would be large
They lock and dragging stuff works so what isnt functioning?

You havent actually told us this yet haha :D
If you have a refinery switched on it should drain all the ore automaticly.
If its parts and such then you are going to have to set up a sorter block to pull the items out of your ships storage into the base, or drag them manually :)
Parts will get pulled from your ship as well if they are only there and are requested by your assemblers/ But then again as Karmaterror said parts will only fit through large conveyors and the large parts on a small grid.
So is your cargo of your ship where the parts are in connected by large conveyors to the connector? Easy to bugtest this is, drop some items directly into the ships connector. Then drag it from there to other connected cargo on the base. If that works then the conveyor system is working on the base part. Then do the same on the shipside and see if you can get the parts from the connector of the ship to your cockpit or other storage units in the ship. by dragging them.
Uninstalling and reinstalling is not going to solve a broken conveyor system, as when the connectors turn green they are working perfectly as they do lock and connect.
Ahh yeah good point, you can make a quick bypass with a seperate line going around and a conveyor junction block in that line.
Then power off the sorter and power up the conveyor junction (via button is nice) and you can drag the other way. Press the button again and its back to auto drain with the bypass shut off :)
