High FPS and low simspeed = CPU can't keep up.
So while its not a visually heavy scene you get 60fps, but your CPU is struggling with all the things happening in the world including what you cant see.
Im not sure but i believe some of the rendering does still use CPU, so maybe lowering graphics settings could slightly boost sim speed. If its dropping i guess your just over stressing your CPU though :)
Things that can lower the simspeed are :
1 - Mods.
2 - Scripts.
3 - Complexe creation using a lot of rotors and pistons.
4 - Using too much of high PCU value blocks.

Also why so many calculations done by CPU when GPU is asleep?

As far as adding hardware... well, just how much crap are you going to cram into SE before you bog down the new hardware?
Also, how much RAM are you playing with? Yes, this can be a bottleneck in being able to play at full sim speeds.
Seriously, you were doing fine until you called up the weather. Maybe do without that mod and not get bogged down so much.

Also game is mostly vanilla like 4 simple block mods and bunch of scripts.
What you mean "Bog down new hardware"
because its an old game thats not very optimized.
also your cpu is old.. a budget ryzen cpu is about twice as fast as your cpu.
just check the cinebench scores for a 4790k and a ryzen 3600.
you can probably get some performance overclocking your 4790k and disabling the spectre and meltdown patches.

just because you have x amount of ram or cpu speed, programs arent designed to use them 100%.
you have to code them certain ways to utilize cpu and ram.
this game is just generally coded to use whatever it can. at least its multi core, so a 8 core cpu like a ryzen 7 will be much better than your 4 core i7
p.s.
Besides razen is not a good example, Every time i read about problems with games its always razen.
cpus have something called IPC which stands for instructions per clock.
newer cpus have better tech that allows a higher IPC..
sticking with intel the ipc from the 4th gen haswell to the 7th gen kaby lake was significantly higher. going to the 8th gen coffee lake is even higher.
a 6c/12t 8700k would be a huge upgrade. plus you get ddr4 memory and higher buss speeds.
