Report a translation problem
I will move my ship upward or downward when it happens and try till I find a working spot.
Do you have subgrids on your ship (docked ships or stuff on top of a piston or rotor)?
If yes it is posible one of the subgrids got detected as obstacle.
Have you tried a full jump, you said you have set it to 3% so maybe try higher!?
You could test try in a new creative world to see if it's the same problem, that should give you more clues about the ''why''.
Blueprint your ship first and paste in a new world for a test.
I would do the quick test in my post above ^^ also add more jump drive to see, well to do more than one test ;)
Try Star Sys. and withdraw all NPCs + auto-save Off... I have a world save with those settings especially for quick testing.
Share your ship on the Workshop and I will help to find the problem.
That way we can also check if it is somehow caused by how your ship is set up.

I'll say redo a very small ''prototype'' with only a Nuc Reactor, flight seat and jump drive to test.
