make sure you have a survival kit installed or a med lab or you can lower the trash removal feature to a smaller amount.
if i am not mistaken the above is what sounds like happened to you

It "Teleports" my character when using the "Save as" in-game <> in the world = it will keep the original save intact and teleport me in the new save.
No mess and I never lose any of my creations doing so ^.
IF
you play MP = your stuff may get deleted so make sure they have power!
and I think there is a setting for deleting the respawn ship so that is a thing, too.

Under the "Optimal spawn distance" slider ^ = make sure it's OFF

BUT, that doesn't answer the original question; why on earth would the game simply delete my ship? Does the game really consider anything that is "powered off" to be "trash" (and then the trash-auto-deletes removes it)? Are ships only "safe" when they use landing gears and are "bound" (I have yet to learn the exact SE "vocabulary) to a base or another ship?
It is MP settings so do you play Solo?
2 - Advanced W Settings =
> Go to your loading Saves menu
> Select your save (highlighted) and click the settings button on the left
> a new page will open = click the "Advanced setting" button
Right there are the world settings
Ships despawn only when they lose power (=are turned off) and you go 500+m away. Also have less than 20 blocks or are in small grid. Large ships won't despawn even if left without power due to size afaik.
So it must be a world setting
OK. Wow. Really didn't expect that. If real life was like that, I'd have to buy a new car every morning!
